The 1099 income and any associated allowable expenses will go on a schedule C or C-EZ. The number from the bottom of that will transfer to a form 1040 (NOT 1040A or EZ) and to a schedule SE. You’ll fill out the rest of the SE and the number from the end of that will also go onto the 1040. Your W-2 income and withholding will go onto the same 1040, then you’ll add everything up on the 1040.

If the income is on the 1099 in the box that says other income enter it directly onto the 1040 on the line that says other income.
If it in the box that says nonemployee compensation you should Complete the Schedule C to get your net earnings for the 1099. Enter that amount on the 1040. Also enter that amount if it is a profit on Schedule SE to figure out your self employment taxes. Enter the self employment tax on the 1040 as a tax liability AND half of the self employment tax is entered on the front of the 1040 as an adjustment to be deducted from your income.
